Because, being female, Alternate Tony cannot grow a goatee. People are always putting the cart before the horse on that one, assuming that someone grows a goatee when they become evil. It is the other way around.

Male Tony hides that goatee really well.

Also: why is it that female Greg is wearing the read shirt outfit when male Greg isn't?

The second comic in the series has Female Tony telling Greg that there are bound to be slight deviations. See, at the moment Greg and Tony wound up visiting the original dimension, they basically fixed it as a separate and distinct reality. There were already some other differences, sure - like UO2 not being cancelled. But after that point, they progressed individually. In that particular reality, female Greg was still living in San Francisco, and Female Tony hadn't built a space station, and had grown her hair out a little. So there's just lots of little differences.
